Some people do fine w/ not covering up the nipples but on others this part of your body tends to get dried out more and cracks. To help prevent this you can use a spf or moisturizer pretanning ( and then moisturize after as well). Also many salons now carry products to place over your nipples while you tan. They look a lot like the pasties you would use under clothing and they prevent that area of your body from exposure.

It is fine to tan your whole body, some areas may just be more sensitive than others. You can put SPF on your nipples or if you go to an indoor tanning salon, they should sell disposable eye wear that work perfectly to cover these areas.
